I...think I fixed it. Windows 7 x64, originally did not have auto-hide enabled. F11 didn't work, nor did installing a theme.
My fix:
Maximize Chrome
Open taskbar properties > Enable Auto hide > Move taskbar to top of screen.
Once taskbar is at top disable auto hide
Resize/minimize/maximize your chrome, it should fit the screen correctly (allowing room for the taskbar at top)
Move taskbar to bottom, resize/maximize and it should fit the screen again, allowing for the taskbar again.
Fixed it for me anyway, some of the steps might not be necessary, but of course I can't check unless the issue happens again.
